Is Merkle tree pruning a common practice yet? I'm seeing some stuff browsing Blockchair and WhatsOnChain that I can only assume is the result of pruning.

I don’t think it’s very common at all. And if it was, the Op_Return data would be pruned, but not hashes of transactions.
