`Atoms` or `molecules` or `organisms` aren't a thing really. Names like this are just pointers at patterns in reality. They help us be slightly more efficient at communication than pointing all of the time and saying `that`, but reality is something else.
I think the important thing to remember here is that, we can separate out the idea of "atoms, molecules", but these things aren't isolated in nature, they are interconnected. Using words to separate them necessarily leaves out a majority of the picture.
Those words are names for concepts in the predictive-model-of-reality that is physics. They were invented to enable describing a phenomenon in reality by one scientist to another one. Properties of the language used to describe it required them.
